I'm seeing the same symptoms as well. I got project based security working on a
test project, but when Hudson is restarted (running with Winstone) I'm back to
global matrix. It appears to preserve all my security settings, though so I can
still get access to the server the way it was configured, but obviously
projects are not individually secured anymore.
If I go ahead and save the global configuration again for some reason (without
changing the security settings), the config.xml is also changed back to global
matrix.
